I have a similar problem: 
Transferring vinyl to digital, using a Behringer UFO-202 converter. It was working fine, until I had to replace XP with Win-7. A while after that conversion, I discovered I was only getting audio from the RIGHT Channel, but on the computer, it appears to look like stereo.
Not thinking about the software [I'm more of a hardware guy], I assumed the little Behringer converter had a problem, so I ordered a new UFO-202 from Sweetwater. 

The new unit had the same issues as the original converter. Sweetwater put a Tek on the problem & installed a dill, called ASIO 4-All. Stereo was restored & all was wonderful... until Micro$oft sent  more "Updates" into my computer and ruined it again! The ASIO patch no longer works & I'm quite angry at "Meddlin' Micro$oft.

Thinking about ditching Microsoft.

In Audition, or Cool Edit, you can INVERT one channel. (Flip the phase 180 degrees.)

See if that solves the problem.
